Overview
The field of Cancer Genomics requires a good deal of software development in order to maximize the impact of the laboratory work. Therefore, we have developed and continue to develop
SoftwareTools and online databases to implement novel methods as well as those of others. To the maximum extent possible, we try to make these
SoftwareTools and online databases available to the public.
Online Databases
The
BioConductor Project, hosted at the University of Washington, offers a couple of publicly available packages from our group that are written for the R programming environment.
- The GEOquery package is useful for accessing microarray data warehoused in the NCBI Gene Expression Omnibus (GEO).
- The ACME package (for Algorithms for Computing Microarray Enrichment) can calculate the enrichment of genomic signal on tiling arrays for experimental designs like Chip-Chip and DNAse hypersensitivity experiments.
- The SolexaR Package provides some methods for dealing with Solexa next-generation sequencing data in R.
